Question regarding upgrade from v3.2C to v4.0B

I understand that the upgrade process from v3.2C to v4.0B is
actually an installupdate from v3.2C to v4.0 then another
installupdate from v4.0 to v4.0B;

My question is, based on experience from those of you who
have done this, are there any problems that you've encountered?

Such as, do all the config. files stay in tact, or do any
of them get clobbered by the upgrade, i.e. /etc/profile,
/etc/rc.config, so forth?

Any third-party applications that are known to break due to
the upgrade, etc?

I will summarize based on the responses as well as my results
of performing this upgrade.
