update using 99% of the cpu

When a certain process runs on our machine (gauss) update starts using
99% of a CPU. Does anyone know if this is normal and/or whether it would
safe to replace the update process with sync's from cron as hinted at
in the update manual.

We are running 4.0e, patch kit 1 on an 8400.
