how to change keyboard mapping.

I have a user with an alphastation 255/300 running 4.0D. He is
complaining that a couple of months ago, the control key began to function
as caps-lock and the caps-lock key began to function as the left control
key and he wants to change these. I've looked into the xmodmap command,
but I don't really know how or when to run this command -- does it
need to be run from x-startup script or from the console prior to
the X system starting? How can he switch the functionality of these two
keys back to what they should be ?
