Filesystem mounting

Hi all,
 
 I fi mount a filesystem one way, say in a users home directory, then
copy a bunch of files from a disk to this filesystem, then mount the
directory the next time I boot up in the root directory, will the
information on the filesystem be lost?

I am doing this because my softwindows program isn't reading anything
from the root directory, actually I don't know how to do this, when i am
logged on as a user and not root. I am running a DEC Alpha 3000 Model
300 Series AXP with OSF/1 v2.0.
