The original problem:

The list gave me some very good ideas, but the answer came from my own
boneheadedness. I had the following hardware changes take place on the box
as well:
Firmware upgrade from 4.3 to 4.5
Added 3 port RAID PCI card
Upgraded CPU from 4/233 to 5/250
Creating a custom kernel with 3.2D was not possible. I managed to
upgrade to 3.2F last night and now everything is running fine. I can
compile kernels to my heart's content. The kernel
now supports write back mode for the RAID controller's cache as well!
The number one solution from the list was to re-run ecu and try again.
