Cloning a system disk

I have a system disk which is dying, and a replacement disk for it
mounted on my machine, ready to copy the various files to it.

The question: Is there a way to copy partition by partition so that
the files in the / partition end up in the partition which will carry
the / directory, /usr in /usr, and so forth? Note the new partitions
are not quite the same size as the old ones.
