I only got one reply from Mark Ray who suggested to:

"Become root and just "touch" your ddr.dbase file; that ought to clear
things up. What you're experiencing isn't a problem, per se, for some
reason, after upgrades, this database doesn't get updated."
Unfortunately I couldn't test this. I went unpatched to 4.0b during the
weekend.
