Thanks to those who responded, especially to Alan Davis whom sent me the attached procedure. It fixed 99% of the problem, in the end it was the set mode advanced which fixed the problem. The default I had was basic which does not recognise the run command.
Another important step in the procedure is:
>> run rcu -p n ( n = PCI slot where RAID consoller is) without the -p, it won't work.
